Is there any treatment that can remove black skid/crash marks off a metal engine case like the one in this picture below?

You could try t-cut that good and not damaging removes tar etc of car bodywork

It's almost certainly the toe of your boot causing that.

Can't see it when riding, makes no functional difference to the bike, ignore and carry on.

Or stick some protective film on it.
