While removing light rust from the frame I noticed some areas where it has pitted the metalwork. Is there a way of filling these in prior to respraying the frame? Maybe use a (car) body filler then flatten it down?

I take it not pitted enough to be a structural worry?

Then fill it with something. weld, liquid metal, epoxy, filler and file/sand smooth.

No. I simply need the best finish possible when I've resprayed the frame, and at the moment it will look dimpled and too obvious. Have watched programes on TV where they apply a thin layer of body filler over slight dents and imperfections. Was wondering if this technique would work on small areas of a frame. Am trying to achieve a very high standard of finish.

IMHO it is a good idea to fill such imperfections as those described. At the very least you will avoid the possibility of further intrusive corrosion whch will then definitely weaken the structure. However, take great care to completely kill existing corrosion with an appropriate treatment, many of whch are available. (Kurust is what I use)
In the case of my little LA250, when I stripped it down and treated the frame etc prior to priming and painting, even though the bike is 34 years old, there was only surface rust on it, and happily no deep pitting. Although some rust has appeared again, it is very light surface and I can see that this is from stone chipping (eg on the swinging arm directly in the path of the spinning rear wheel!) and the areas concerned will likely benefit with a clean and treatment with Kurust (my can I used initially has now dried out and I will need to get a fresh one).

Use a light skim of Upol Dolphin Glaze. It's a self levelling filler designed for pin holes, and light damage. Skim it over the area as smooth as you can, then sand back with 180 grit till all smooth, then prime & paint as usual.
