Assuming you have the right parts:
1. From the engine, 3 yellow wires go into reg/rec. These are the wires from the alternator.
2. The other wires from the engine - will probably be two or three different colours - go into the CDI. These are the wires from the ignition pickup coil.
3. The multi coloured wires from the reg/rec should plug into the wiring loom somewhere. This is the 12V DC electrical feed for the bike.
4. There may be another feed from the wiring loom to the CDI, which supplies power and sends a signal to the ignition coils.

A quick google search suggests the 250 uses the more common delta reg rec, yours shows a six wire unit however rather than the more common 5 wire, three will be power into the reg rec from the stator, one will be aground the other two are likely power out.

the bigger virago often use (iirc) a five wire single phase full wave reg/rec with a five pin plug, they are not wired like a delta wave unit.

The type of cdi unit must match the bike so ensure the spark timing is correct otherwise you could suffer engine damage.

It is possible to wire alternative cdi units but I would advice not to attempt if you don't know what you are doing.
