Hi,
Im in the process of cleaning up a set of wheels for my project bike, and managed to get WD40 in the brake drum.(quite a lot)
Ive wiped it out, and because the bike isnt being used for a while, will it be ok? Will it get worn away when the brakes are used?

I believe it will be worn away with the brake dust. You should ride the bike soon because if you don't, the oil might contaminate the whole brake shoe and then you *might* have to replace the whole brake shoe.
