I have a Superbyke RMR 125 as my winter run around (not too worried about it rusting to nothing). Recently it started running rough, then I discovered a hole in the silencer. on the way back from work the front end of the silencer peeled away of leaving a 2 in square hole in it. The bike would barely move (no power and rough as heck). I've ordered a new silencer and while waiting got to worrying, even though an engine needs back pressure, would a hole in the silencer have this much effect, or is there something more, like a burnt out exhaust valve???

No likely, just filled a hole in mine with bog, don't tell the MOT guy, I didn't, (Ha haI got away with it too), could be bad petrol and bits that need cleaning out of the carburettor, spark plug, check and clean air filter too.

Like you mentioned you only use the bike periodically, what can happen is that sediment/bits of rust can work it's way through the system.
