On my pit bike, when engine breaking at slow speeds in any gear you can hear the chain chatter and sound like its slapping all over the place even though tension seems perfect....but in neutral its silent!

Any ideas?

It's possible it is - chain tension will be different under engine braking.
See if you can get someone to watch from the side and tell you if it looks different when you have the clutch in and not.

I think part of it may be the fact it still really tries to move in gear with clutch in?
