Honda XR 125 clutch changed

Hi i recently changed the clutch friction plates only on my xr125 filled with new oil (soaked the plates in oil for 3 hours) on starting the engine sounded like it had an end knock changing speed with the engine rpm.
I drained the oil removed all and did it again checking all was correct same thing happened so i striped off the head to check the push rods cam tappets etc and the piston fit all was ok.
reassembled the engine still the knock so i rode it for 6 miles and it sounded like new no knock at all.
Would i be right in thinking the clutch was the noise and it had to be beded in? was quite loud.
The bike is a 2008 L6
