1998 Yamaha XVS650 carb rejet issue

Hi there
Could do with some pointers from those with experience in this area . I have a 98 Yamaha XVS650 with Mikuni carbs. I've fitted Highway Hawk Fat pipes and K&N high flow filter and was told to rejet.

Bike ran ok with exhaust and filter just a lot of popping and maybe a bit sluggish.

Bought Sigma rejet kit - replaced main 05 jet with 95 jet and replaced pilot jets with smaller set - needles adjusted to centre groove

Now bike has a flat spot in low revs that can stall bike in 1st gear or hesitation after selecting 2nd gear then sudden surge as if clutch is let out to quickly. And at high speeds - feels like its not getting enough fuel / misfire

Obviously the configuration is wrong - so any advice in where to start ? Main jets back to stock?
