Knee armour position

When I'm standing the top of my knee armour (non adjustable position) is in line with the middle of my knees. However on the bike the armour is in the right place. Is this ok? My worry is that in an off my legs might be straight and so the armour could do a fair bit of damage to my knees.

It's designed to be in the correct place when you're sat on a bike, so yes, it's fine.

If your legs are straight then your knees aren't going to be impacting with anything anyway.
They sound like they're in the correct place.
