had an attempted theft on a gz125 2006 who's owned by a roommate and want to get her back on the bike

The bike had three wires cut from ignition barrel two reds and a black and white, awkwardly can't find a wiring diagram but bike runs with the wires conected to either pair of wires,

but there is a constant missfiring problem but the bike was fully operational before the crappy attempt of an theft as they just blew a main fuse and left it

any pointers to why it is missfiring? battery didnt drain and has 12.6 volts, spark looks strong tried a new spark cap just in case but no imporvements

Can`t help much but there should be 6 wires,

I hope the electronics aren`t damage with the shorting out.

Is it possible that the bike has been on its side and oil has come up the engine breather pipe and into the air box / filter ?
