I know my front brakes are marked with a rotation direction, is this not the case with your bike?

I'm not quite sure what you mean, but whats the degree of run out? If it's not too horrendous and you've got a mate with a lathe you could always get them to true it up, but again it depends on the degree of run out and how much disc you'd have left at the end.

Warped all the way round doesn't make much sxense, do you mean your disc is bowl shaped now? i.e. the outer rim isn't in line with the inner rim?

If the disks are warped then replace them.

How do you know they are warped - have you measured?

The excessive travel could be caused by a few other things. The primary ones to my mind being air in the system or crap behind the dust seals causing them to grip and pull the pistons back in too much. If you take the pads out and pump the pistons out the latter will become obvious.

What I'm suspecting is that the disc has become conical, perhaps because of a stuck brake piston meaning it gets pushed from one side (hence the "pads flex the disc when the brakes are applied" comment). He's perhaps looking to use these asymmetric braking forces to flatten the disc back the way it came.
