Background, bikes done about 45000 miles, serviced a few months ago, new NGK plugs, air and oil filters, carb balance checked and spot on, no problems.

A couple of weeks ago after a night of heavy rain I noticed the right hand plug recesses were full of water, so cleaned them out started up and the bike ran terrible for a few miles, sort of burbling noise, hesitating on acceleration then the power suddenly kicking in. After a while it settled down. Yesterday morning exactly the same scenario, but running fine by the time I got to work. However coming home after the bike's spent the day in a bone-dry car park it ran terrible the whole way home (about 12 miles).

Also I've noticed the exhaust seems a bit noisier than usual, it's got stainless downpipes but a factory end can which might be on it's way out, though I doubt that's causing a problem.

So could a couple of nights with the spark plugs immersed in rainwater have ruined the plug caps? Or just coincidence? My gut feeling is it's a HT problem?

Yes HTs could be the problem, there is a good write-up of how to recondition them on the Fazer forum somewhere. You could try that before buying new ones. I believe Bodyguard had success with this on his.

When it's idling, does anything happen when you twist and wiggle the HT leads ? They are hard to get at I know.

Rip out on of the plug caps and untwist the cap off the HT lead.

Check for corrosion in the cap and also might be worth checking the end of the HT lead, even trimming a small amount off might help.

I tried that, no noticeable effect.

Indeed I did. Pull the plug caps off and trim 5mm off each lead.

So are the leads just a push fit in the plug cap?

Also try new header gaskets if it's particularly noisy but don't snap any studs now. Wink
I've had a leak at the header gasket before, the noise this time is definitely from the end-can, as said I think that's coincidence.

This sounds exactly like dropping a cylinder, HT lead/plug is arcing to the head.

Ok, I trimmed the plug leads, noticed that #4 cap is broken at the bottom and #3 was arcing against the head, gave it a damn good clean and the arcing appears to have stopped. Had a run up the A10 and it seems a bit better though not 100%. So it's going to be new plug caps. Anyone know where I can get a decent aftermarket set? I've heard Yamaha replacement cost £50 each Shocked .

Fitted the new plug caps, now running much better.
BTW the angled plug caps won't fit over the Fazers' timing chain caps, have to use the straight ones. Embarassed
