1) Is it ok to spray WD40 along the edges to try and get a cap off

Yes

2) The caps seem to be non magnetic. ,I am going to replace them immediately with ones that have allen sockets. I know the alternator sits right behind the right crank case cover and there's a rotating magnetic field involved. Would metals of magnetic nature for caps cause an issue?

None that I can think of.

3) Suppose there's a small hole in said cap and the bike is ridden- what could happen?

Oil will come out, water could go in.

4) suppose tiny hole in the right crankcase cover- what's the impact? (left cover-then you're obviously fucked cos oil but no oil reaches the right cover does it?)

Most/many bikes have oil in both sides. The RIGHT cover is usually the clutch side and is full of oil and doesn't usually have an inspection cap in it. You mixing up left and right?

Or just make a tool out of a bit of flatbar to remove them without damage. File it so it fits the curve of the slot neatly then insert and turn with an adjustable spanner.

Any other materials that could work other than a flatbar (don't have)?

You could simply purchase one of these:-

Jesus tap dancing Christ, what the feck is THAT? I'm always amazed at the weird "special" tools that have been invented to cope with unnecessary design. Hondas seem prone to it.

Just yesterday I was handling a rather weirdly bent spanner at a junk shop (not a euphemism), obviously with a puzzled look on my face, and an old bloke comes up to me and tells me it's a head bolt spanner for a prewar Bedford lorry (or something). I can't imagine the logic in designing an engine that HAD to have special made spanners.

If it's not a rock or a hammer I don't want to know about it.
