I have recently rebuilt the top end on an aprilia mx125 with a rotax 122 engine. However when I went to start it it wouldn't start.

The bike needed a top end rebuild as it cut out while driving as the piston rings seized inside the grooves (oil pump failed so wasn't lubricated).

Before the top end rebuild it did have a spark despite the engine not wanting to start. It also has fuel (cleaned the carb to make sure it wasn't that) and compression. The electrics seem to work as the lights turn on.

At first I thought it was timing but I have read the manual and it says that there is no provision for checking ignition timing on a rotax 122 engine.

Anyone know how to adjust the timing or if the problem is somewhere else?

Can only think of safety cut out switches that kill the spark, have you a voltage reading going to the coil when the engine turns over?

I'll check voltage to the coil today. What do you mean safety cut out switches? Do you mean where the connection is grounded through the kickstand or something else?

Side stand switch, clutch switch, neutral switch, tilt switch.
All bike models differ.

Oh okay I see I will check those. However I believe the problem is a faulty wire between the ICU and the coil as I tested it's continuity twice, the first time there was continuity and the second time there wasn't. Any idea of what gauge wire I should use?

I`ll rephrase, have you a pulse voltage going to the coil when the engine turns over?
