I think either your stator is faulty and isn't putting out enough power, reg/rec is faulty or you have high resistance on a main power wire like a power wire supplying the fuse box. Try measuring the DC voltage out of the reg/rec with the bike running and the headlights off and on. If the stator and reg/rec are working properly the voltage out of the reg/rec should be slightly above battery voltage at idle, going up to no more than 15V as you bring the revs up to around 5K. If you're getting low voltage out of the reg/rec, turn the bike off and unplug the stator and start the engine and measure the AC voltage across all pairs of stator connections. Check your manual for what a good stator voltage reading should be at idle and at 5k. All pairs of connections should show about the same AC voltage as each other. If one pair of connections is showing substantially lower voltage than the others the stator is faulty and will have to be replaced. You could do a resistance check across all pair of connections too if you want. They should all show the same resistance. If you're getting good voltage out of the reg/rec, the stator and reg/rec must be good and it must be a high resistance problem in the wiring or a connector.

check your HT leads, one of mine had nearly fallen apart on my ZZR so it wasn't firing properly on ticker.
