My NSR has started to misfire when i accelerate it happens in 3rd/4th and 5th at about 7k rpm to 8k rpm for no more than a second then its fine.

i have put a new plug in and the fuel looks ok

i will not be surprised if the problem is your ignition . if you fit a BR9ECS , very often they are weak , try to reduce the gap at 0.6 mm . if it does not work , change it . try to buy a BR9EIX (£6.84 ex VAT)
https://www.sparkplugs.co.uk
also check the cap , it must be firmly in the bottom (i suppose you have taken off the round nut on top of the plug , do not laugh i saw that several times)
but , what i will do too is :
- clean tank tap & carb (at this occasion check which jets you have : the best are 138,42,65 mount those if you have not https://www.dellorto.co.uk £3ish each)
- adjust the play of the valves cables coming on the servo pulley and check timming
