Bump, still makes this noise when I turn the wheel, although I think its coming from the engine when I'm moving the wheel of the bike, near the front sprocket.

Regardless of whether it's in neutral/gear clutched/unclutched.

toby did you paint a dab on the chain and see if the clunk happens at the same place each time it goes around? (in which case its not the engine)

Resolved:

This was due to tight spots in the chain.

I removed the chain and gave it a paraffin bath, left it to dry, and coated heavily in chain lube and refit.

The wheel spins freely now.
