Sounds like so many things could be wrong.
First, mixing up the main/reserve lines - are you sure?? Normally, all that stuff is done internally to the fuel tap. There's not a seperate tube for each. Odd bikes with two taps notwithstanding
Second, if it had water in it, then the water is coming from somewhere, and, in all likelyhood, it's full of water again. That would explain some symptoms.
Thirdly, may be worth checking the tank air breather. Sometimes a seperate tube, more often built into the fuel cap. That would also explain some symptoms.
Finally, whn you say turn the tap to "off", do you really mean you put it on "prime", which might indicate a problem with the fuel tap vacuum line/diaphragm. Some taps are on-res-prime, not on-res-off.
Possible combination of 2. and 3 is that the water drain for the fuel cap recess is blocked, so the recess is filling with water, which blocks the breather in the fuel cap and eventually starts passing water through into the tank itself. So, check the drain would be my first thought. Pour water over the filler cap, you should see it myteriously pouring out of a tube somewhere else at the bottom of the bike. if it jsut creates a pool, something's wrong.
