A little bit of background: I got a (1999) Peugeot speed fight (non geared) for free when the council gave me my lockup, it turns out a guy in my building owned it and he then decided to give it me... so that was the good luck....

...It was known to be running before, I have fixed little bits (like putting tyres back on etc, but nothing to the engine) It sat for a couple of years and now it doesn't start, I know it has a flat battery....(kick-start wont work, was stuck at first but now moves and I can hear it moving something inside) so waiting on getting the battery charged to try an electric start (I got no lights or horn before I removed the battery). it May also need a rear wheel bearing but the wheel is also loose (from the nuts)

So to cut a long short, u guys got any advice on anything to watch out for on a 100cc that has been lying for a while

Change spark plug, Cheap and easy to replace, But can mean the difference between a runner and non.
New tyres as old will have perished...
Clean out carb as old petrol will have varnished, Also clean out petrol tank
I'm tired so thats all that comes to mind, Give me a message if you need more =)

Not necessarily. If the tyres are perished replace them, otherwise, wait until you ride it and see how they feel.

The tyres on my Honda Chaly are the original tyres from 1973 and there's not one sign of perishing.

Are you sure it's not loose as if I remember correctly, they are only held on by a centre nut?

one center nut?? there are three nuts holding the wheel on, but behind the wheel (if you know what i mean), will check again, but its good to know it may be a loose nut...
