Assuming the intake restrictor is removed then it does sound like a possible mechanical issue. While incorrect jetting would slightly affect top speed I wouldn't expect the difference you have without it being dangerously lean (and prone to seizing).
I would say to do a compression check (should be 128psi +/- 14psi I think). Also if you have the exhaust off then look up the exhaust port and examine the power valve blades, possibly operating the ignition switch to get them to cycle while you are looking (don't start the engine while looking up there!). I have seen an NSR where the power valves had worn and one had dropped down out of position.
You acceleration is exceptionally poor, but gearing wise that would only happen with very high gearing, which wouldn't really affect top speed by that much (just top speed might be in 5th or 4th rather than 6th), assuming you are revving it out through the gears.

As mentioned, it depends on how overfilled...
I'v had my 01NSR up to 1,200ml for about 60'ish miles (unknowingly at the time of course!)
without any long term problems for running issues at the time...
But i wouldnt recommend it...
Has the performance of the bike deteriorated or was it like this when you bought it, if it was like this when you got it i'd say check out all possible restrictions (compare part numbers) as you never know what was done by the previous owner...
