Err, yeah!
Rear tyre should be a 3.25, and a 3.50 'knobly' with an extra half inch of knoble stuck on the outside... probably WOULD be inclined to rub at the extremity of adjustment!
But, drop link is a lot narrower than the swing arm... have you alighned teh wheel correctly so its sitting in the middle and not rubbing on one side, rather than the middle being hard in the middle of the 'U'?

If you leave extra SLACK it doesn't rub?!
Chain loops from the front of the bike, if its too close to the front of teh swing arm or the drop link, you would have to pull the chain tighter to move it away?!?!
something doesn't sound quite right here...
Stock sizes are 3.25x18 rear, 3.00x18 front.
Harder to find rears than front's... 3.00x18 is standard size REAR for a GC or YBR, and very common, 3.25's aren't.
HOWEVER, using 3,00 on the rear and a 2.75 on the front, sizes for a CG125 or earlier twin shock CB, work very well.
Slightly narrower, you don't loose much by way of contact patch, but do gain better wet weather water dispersal. Metz M45's are a good tyre in that size.
