Looking around at the moment for an end can for my ZX6R I've seen a few which state 'Homologated EC Approval' But what does this actually mean?

Type approved for use on the road.

An EU thing. If you don't want to get pulled for an illegal exhaust and/or you want to pass MOTs you want it to be approved. Loads of people ride with race cans and get away with it/get around it but it's not worth the hassle imo, especially if buying new.

Actually Donny is slightly wrong, it means that the exhaust has been Homologated and approved for EC and floating on water. Thumbs Up Thumbs Up
