Check the air filter and replace if it's old. Check the plugs and clean, gap or replace if needed. Put in some injector cleaner and get the throttle body's balanced. Check the exhaust for any leaks.
Have you put an after market exhaust on or a performance air filter in? You'll need to remap the fuelling to compensate.

As said above, is that the only problem the bike shows? That bike is FI so it can't be a carb issue or anything like that. I'd say you've more than likely got an ignition or fuelling issue of some sort. Either that or you could have a loose chain? I know on older GSX-Rs (1990 (or so)-2002) I've seen a few people complain about stuttering in first gear when slamming the throttle and it was fixed by putting the correct tension on the chain as it was incredibly slack. Check your sprockets too.
Does your bike have a Power Commander of any type or something similar installed? If it does the map could be set up wrong so the bike isn't getting enough fuel/correct air:fuel ratio when you accelerate hard in first.
If you look on this website it gives a fix for severe shuddering and noise when pulling away with a lot of throttle on 05/06 GSX-R1000s. I think it was eventually narrowed down to the clutch being starved of oil when pulling away hard which meant the clutch would snatch, grab, let go, snatch, grab, let go and repeat. However, in higher gears, it didn't suffer from this. This may be your issue? This would be one of the worst case scenarios in my mind.
Other people have suggested outright replacing the clutch in this case, and by that I mean replacing the clutch plates, friction plates, springs and oil. This has fixed it for others apparently. Some others suggest that it may be fixed with just replacing the judder spring. You will just have to do some investigation I guess.
Chances are it's something simple, how long has it been like this, did it come on sudden or what? Make sure you check the SIMPLEST THINGS FIRST. Work your way so that you check the simplest things to fix first so that you can fix it without unnecessarily replacing the clutch. I would check ALL OVER your wiring loom for loose/barely connected/damaged wires of any type and fix them if you find any. Whilst doing that I'd suggest changing all the spark plugs for brand new ones of the right type (I use NGK BR9EIS Iridium ones in mine I believe), cleaning out the air filter + airbox + air intake, checking the exhaust for holes/damage in the downpipes and endcan. Basically just a quick check of anything it could possibly be for anything blatently obvious. Make sure the spark plugs aren't wet/fouled either. They should be a nice brown/tan colour and dry.
If you still cannot find the problem to fix it, I'd suggest taking it to a garage and getting them to look over it, but chances are it's something incredibly simple.
