The pump only works if you give it a live feed straight to the battery but not when connected normally.

fuse?
It is also is an ignition live and IIRC is only on when a sensor tells it to turn on.
If someone has a pic of the electrics I'll dissect it for you.

I have a 98 so it might be similar. I'll take a gander at the electrics on that.

My manual covers your year so a couple of questions.
Will it turn over on the button?
Is anything strange happening to the clocks? RPM needle flicking or a numbered code where the temp is?

Whether it fires or not does it turn over normally without starting if not hotwired?

turns over fine,has been HW due to a very big smash at the ignition barrel so it's been wired up,but get power thru the kill now.

The pump is fine as putting 12v on them is how I would test the pump itself. Worrying thing is it is very simple in it's design.
You have a feed coming from the ignition unit to a relay (blue/red wire). Check all these connections. Then it comes straight out to the fuel pump (black/blue wire).
You may have upset a sensor from the other side of the ignition unit by HW it, possibly and I think likely is that the ignition unit is damaged. It's very easy to do as well.

I have put a meter on the wire thats feed the pump and there is power going to the pump,however when I test the wires at the relay I get nothing.

Take the HW off. Put the negative of the meter on negative anywhere you like.Put the positive on the black blue wire at the pump and turn the ignition on. You should see 12v.
Make sure the battery is full of life as well Thumbs Up
The ignition units play up if the battery is low.
By other side I mean all the various sensors on the bike. Is there any codes?

Just realised what you said. The kill switch provides power to the relay that turns the fuel pump on. More than likely you have burnt the contacts of the kill switch or its busted. Try shorting the wires at the back of it. I'm pretty sure now this might be it.

The kill switch is fine,thats what I'm using as my turn on,i.e. switch off - dash light off,switch on - dash lights on.

Ok, I'll explain how it works.
From the battery you get a live feed to the ignition main switch (red wire).
When the ignition is on the live travels from the switch to the fuse box (brown wire).
There is a fuse called ignition (check this) that leads off to the stop (kill) switch (red/white wire).
From the stop switch there is a live feed to both the coils and the relay assembly via a (red/black) wire. (Check you have 12v with the ignition on at the red/black wire at the relay end).
From the Ignition unit to the relay assembly is a (blue/black) wire. This is a ground that only goes low when the ignition unit is on. So when the ignition is on you should measure 12v if you use the blue/black wire as ground and put the other terminal on a live.
The combination of the constant live(red/black) and switched ground (blue/black) is what operates the fuel pump relay when the ignition is on.
The pump itself shares it's live feed with the relay. If you look closely at the relay assembly you can see it's joined just left of the diode. This is a simple make or break relay, it's either on or off.
Once the contact is closed in the relay power travels down through the contact to the fuel pump via a (black/blue) wire.
Then the pump is grounded via a (black) wire.
Follow through all this and make sure as well you've connected it correctly at the ignition barrel. If you aren't sure feel free to ask.
