Forgetting about the engine for now, it sounds like you need to investigate why the battery is going flat and why it isn't able to provide enough juice to your bike after a few miles of riding.
Can you first check how much voltage the battery is reading when your bike is switched off? Have a look over the following chart and report back:

Next test is to check the charging system is functioning correctly, keeping the multimeter on the battery terminals, start your bike and get the RPMs up to about 4k.
Once done and while your RPMs are up to about 4k, check on how back on the voltage reading on your multimeter, it should read about 13 - 14v. If it doesn't read this anywhere near these figures, there's probably a problem with your charging system and that explains why your battery is going flat during rides.
It doesn't sound like there's a draw on the battery while you're not riding it , but just for piece of mind and because the test takes about 30 seconds, it might be worth doing a parasitic draw test on the battery to check if anything is using juice while your bike is off. In case you don't know how to test this, make sure your bike ignition isn't switched on and connect your multimeter in series using your negative bike battery connector and the negative battery terminal. Depending on what you've got setup on your bike, you should only see a very small draw, from memory it's should only be something like a 0.02 milliamp draw.
If you see a large draw on your battery, there's probably a faulty part or something left switched on on your bike, draining the battery.

Premix does need larger jets. Personally I wouldn't bother except as a short term bodge / trial. Make very sure the oil pipe to the carb is secure and hasn't become disturbed.
Battery voltage should be about 12.6v with the ignition off, around 13.5v with the engine just idling and going up to about 14.5v when being revved. Note with the RS125 the power valve is open up to 2500rpm, and the solonoid for that draws a lot of electrical power so take account of that when doing any readings at low rpm.

Voltage is a bit low. Are you measuring with a multimeter over the battery or relying on the battery read out on the clocks?
The oil pumps rarely go wrong (and they are driven from the same shaft as the water pump, hence if that fails the temp will go up very rapidly), although someone could have set it up wrong, or just left a load of air bubbles in the oil lines. I would bleed the line down from the tank to the pump, then run it on premix with the arm fully open on the pump until there are no air bubbles.
While you are at it, check for a cracked intake manifold (the rubber bit between the reed valves and the carb).
