Somehow I've go this mark on my subframe

I'ma assuming someone has scratched it when moving stuff around the yard at work - removals men were in and there's no other damage.

Would normal touch up pens do the job?

what about something like cratch and chip paint, you can usually get it colour matched from some where like halfrauds

some thing like this.

Get rid of the corrosion, sand and or use rust treatment.
Etch primer, then paint.

Otherwise remove subframe and have professionally powdercoated.

Depends on how far you're willing to go.
Painting over rust is something you'll never tire of.
