i have a standard pump with plugs into a 12v cig lighter. Would it be possible to take the plug off and replace it with two crocadile clips, so that i can attact it to the battery.

Sure, thats what i did as it makes it more versatile. If you find the cig lighter plug has a fuse built into it, it would be wise to add an inline fuse in the +'ve wire when you fit the crocodile clips.

Also which wire would i connect positive/negative to? As you have one wire that attaches to the two metail prongs and one which attaches to the metal bit at the end of the plug.

the 2 core wiring wont matter ,as long as one is pos the other neg

When you split the plug open, the +'ve wire is the one that is fused.

Its also the one in the centre of the ciggy plug as not all are fused.
