As I have been back on the bike, it has come to my attention that lowering my bike a little bit will make it more comfortable when stopping.

When I am stopped on flat even ground I can put both feet down but if I stand I am still sitting on the seat, no pressure on the seat but not off it.

As I am probably just below average on height and I have problems with my feet and I have been told that lowering the bike would be a better option to help give more control when stopping as if I am on uneven ground I have to lean the bike a bit when stopped, thus making my stop a bit risky sometimes.

I have heard numerous methods of lowering the bike, such as lower the suspension and lower the seat.

My question,
1) What is the best method to lower my bike?
2) Why this method?
3) How would I do that?

I don't know particularly what your bike is like, but if you could get a damaged seat off ebay/breaker and cut out some of the padding (being a not sports focused bike I'd expect it to have quite a lot) and get it recovered for not a lot.

You might have an adjustable rear shock, but that will affect handling. Possibility of changing the shock also, or dogbones.

IIRC Sickpup has one of these, and is pretty knowledgeable about bikes and parts, if he doesn't reply to this in a couple of days I'd give him a PM.

Personally I'd go for the seat option, it could well be the cheapest, and easiest method. If it's just a case of toe to flatfoot, it's probably only about 2inches or thereabouts, you might be able to get that from chopping the seat.
