I'm not entirely clear what you mean by "apply the clutch". Do you mean when you pull the lever in or as you let it out?
Does it idle steadily when in neutral?
Are your engine mounting bolts tightened up properly? No movement of the engine within the frame? ____________________ “Rule one: Always stick around for one more drink. That's when things happen. That's when you find out everything you want to know.”

Sounds like you might have an issue with cable routing.
Try to follow the clutch outer cable from the lever to the clutch, and see if it fouls the throttle cable at any point. ____________________ Honda Varadero XL125(V8)

Do the revs increase when you pull the clutch in in neutral without touching the throttle?
How about if you change from neutral into first then back into neutral again without touching the throttle?

I was more wondering if there's a sticky throttle valve/cable.
So when you pull the clutch in to change gear, the revs will shoot up because the throttle hasn't fully closed.
Had this happen on the enfield when I was supplied with a dodgy throttle cable.
