It's not just you, I found the same when I had a Rebel. 90% of my journeys were an hour or less so no biggie but I certainly noticed it going down to Cornwall!
TBF this is a problem across a wide range of models and manufacturers. The central problem is when they use a single piece of moulded foam merely sufficient to sell a bike during a short test ride.
My Husky was just as bad and I went down the route of cutting a new piece of foam to my own specifications. If you can justify the outlay on time, tools and materials (~£100) I recommend the DIY route ____________________ Husqvarna Vitpilen 401, Yamaha XSR700, Honda Rebel, Yamaha DT175, Suzuki SV650 (loan) Fazer 600, Keeway Superlight 125, 50cc turd scooter |

If you're reasonably handy, you could buy a used seat off ebay (there's one on for £45 just now) and modify it yourself. Either by totally stripping it, putting on your own foam, shaping it to suit and re-covering or by removing the cover, cutting a hole in the foam for a gel pad and re-assembling. Upholstery foam is pretty cheap, gel pads for wheelchairs are also pretty cheap as is vinyl seat covering material.
Another option is a sheepskin cover which help a bit.
To an extent, you get used to them with repeated use. My enfield saddle is very thin indeed regarding padding (maybe half as much as yours) and was uncomfy the first few rides. Mind you, I have springs too.
Some of the problem is just the design of the bike. Any feet forwards bike makes you take a lot more of your weight on your backside and makes it tricky to take any of your weight through your legs and to move about on the saddle.
An out of the box fix is to wear padded cycle shorts under your trousers. ____________________ “Rule one: Always stick around for one more drink. That's when things happen. That's when you find out everything you want to know.”
