This is a problem with lots of bikes, and the solutions are always a bit of a fiddle, because soft/plastic panniers and hot exhausts don't mix. I know a few people who set them up too close together and when stopping for a break have realised they've got a melted pannier and the contents have been slowly deposited on the road over the last 20 miles.
Personally I generally find panniers more trouble than they're worth, storage is a bit limited and they're usually an awkward shape. A top box is much more useful.
