'chuffing' noise... Hornet 6.

Hi guys.

Recently changed the exhaust on my Hornet, and noticed it sounds a bit like a train all of a sudden , below the exhaust note theres a distinct chuffing sort of noise, mostly in time with the exhaust, noticed it originally and thought it was the engine of cars next to me at traffic lights.
Yesterday I put the standard back on to see if it continued, which it didn't, put the Micron back on, chuff away again.
Like I say, it is quiet and below the exhaust note, but its just irritating, especially when you've heard it it instantly becomes 10 times louder in your head!
Engine sounded spot on when I put the standard on, which makes me think its the pipe, but I don't know what could cause it...

TL;DR Hornet making chuffing noise with micron exhaust, not with standard.

Any ideas?....

Well, you know what they say. If you want to save the world, you have to push a few old ladies down the stairs.
