Re-charge the battery off the bike and reconnect the earth cable. Put an Ammeter in series with the main power cable, and see if there is any drain.
If there is, my main suspect would be the Reg/Rec. ____________________ Honda Varadero XL125(V8)

A blown fuse will never cause current drain - quite the opposite.
A faulty Reg/Rec can cause current to drain back through the alternator windings and flatten a good battery overnight. ____________________ Honda Varadero XL125(V8)

12.9v is a bit on the low side - 13.4v is normal for a healthy battery.
If you only have a voltmeter to hand, try measuring the voltage when:
1. After the battery has been on charge overnight.
2. When the battery is reconnected and everything on the bike is switched off.
3. When the engine is running at about 2,000 rpm.
4. Again, 10 minutes after everything is switched off.
5. Again after the battery has been connected and everything switched off for a few hours.
