Are all the cables routed properly? Also check the front wheel bearings and tightness. Also the pads might be moving there, to check that, pull the brake lever so the pads are fixed (pushed onto the discs), then do the left right thing. Had the same on my CBR 600.
It would make a clunk when you first sat on the bike and also when you stopped, it was more noticable braking from low speed.
The head stock bearings were not seated correctly, the castlated lock ring had not been tightened correctly and the bearings had worked loose! ____________________ "Everybody needs money, that's why they call it money!"  |

Me engrish no good here.
When you generate pressure by squeezing the brake lever, that pressure will push the pots out of the calipers. Those pots will push the pads onto the brake discs. This way the pads may not move freely, as they would when there is no pressure in the system and the pots are back in the calipers. More worn the pads are, more space to move they've got.
I experienced the same thing as you have. The motorcycle was standing still, I was checking whether the bars were locked (moved the bars left/right a bit) and I heard knocking. I found out there's freeplay in the pads, I could literary move them with my finger and reproduce the knocking sound.
Also, moving pads may result in the good old squeaking, when making full stop. Which mine do, a lot. Yes, I'm getting a fresh set of pads for the spring.

+1 for brake pads moving around in the calipers.
I adjusted my headstock bearings twice before realising this, but at least they ended up with better clearance than when it came off the assembly line  |
